They are not silicon based lifeforms. Silicon based life forms do not act, or would not rather, like us on any level. They are slow moving, jellyfish like creatures that more or less live in places carbon based lifeforms cannot.
When Nihei calls them "Silicon life", he means "digital life." Life forms whos nervous systems are made out of mostly digital style components, instead of fallible purely biological organic cell based wiring.

I think that Nihei don't cared about the biology, I think that he imagined the silicon life as silicon based life, on the opposite of the carbon based life.
Of course that they are digital life, but in the noise tankoubon the government agency guy(the one who talks to Musubi in the netsphere) says that:
"During the rituals of the Order, human bodies are reconstructed on silicon basis."
I think this sentence settles everything
