I started a new topic, probably cause I'm egotistic about my theory, but I think the discussion is worth continuing.
I reread almost all of the series and wrote them all down in the order which made the most sense chronologically. I split it into 6 sections according to major developments in the settings. I really don't think Nihei meant it to be read like this, but I find it entertaining trying to make it all work in my own little world.

Pre N5S-Virus
Wolverine Snikt
2047 - The Mandate appears. Wolverine comes and saves the day by killing the main virus.
Blame Debut
Killy, a cop, tracks down a guy who makes a machine that replaces his body.
2300 - Humans land on Mars
Abba
Guy's brother is being used in research for cell reinforcement breeding systems. This technology will lead to genetic mutation science in the future chapters.

The Great Ruin
Deadheads
The first signs of the N5S virus. Some guy fights off zombies which probably were infected.
Biomega, Biomega Interlink
"3005 A.D. 7 centuries after humanity successfully landed a manned spacecraft on Mars. Now in ruins, in a waterless and airless area of what was once a settlement, members of an explorer probe encountered a lone woman. After that, the explorer was wrecked within Earth orbit. The bodies of the discoverers, affected with an unknown virus (The N5S virus), drifted in orbit scattering spores down across the earth.
Half a year later, on Earth, an agent of Toha Heavy Industries, the synthetic human named Kanoe Zouichi, infiltrated the populated island under DRF Management "9JO". It was already filled with N5S infected drones."
Notes:
- Total Humanity Conversion Project: DRF plans to infect the world with the N5S virus
- Toha Heavy Industries has several different synthetic humans

Pre-Megastructure
Digimortal
A Megaconglomerate called "The Church of Transfiguration" monopolized the excavation of the ancient crafts and set up a virtual world government, religiously devoted to technology, they promoted extreme cybernetic modification of the human body.
Prior to the great ruin, civilization had created wonders such as immortality through genetic engineering. The church formed an Inquisition system to track down and punish those who possessed traces of this manipulation.
Notes:
- The reference to immortality is probably a result of the research done by the DRF.
- They also reference a "great ruin" that probably wiped out the DRF organization.
- Main character is a mercenary hired to take down the church. Probably a synthetic human from Toha HI.
Abara
Guanas are genetically mutated creatures that "eat" people and grow larger. Possibly related to the N5S virus. It is being researched by the Kegen Hall organization, and the current world government (Punitive Forces Ministry) does not know about it.
Notes:
- Kudou Denji looks very similar to mercenary in Digimortal, very possible it is the same person.

Age of the Netsphere
Noise
The Megastructure has begun to be built. Mysterious technologies such as the blade used in the first chapter are unknown. The Order, which might be a leftover sect from The Church of Transfiguration, and the precursor to the Silicon Life in Blame!, is taking advantage of the technology of genetic manipulation and applying it to the Netsphere, calling it NetChaos. This is probably information founded and researched from Kegen Hall and similar organizations in Abara. The beings produced by the NetChaos are of extreme likeness to the Safeguards, and are probably related in some way.
In this series there is the creation of the Safeguards to protect the Netsphere and only allow access to the Netsphere through the Net Terminal Gene. They use the same genetic manipulation technology.
Negative Corridor
A character, possibly Silicon Life or part of The Order, changes into a butterfly. This seems to happen within the Megastructure
Blame!
Self explanatory.
Notes:
- Killy is partially Safeguard, or some type of being very similar to Safeguards
- Almost every being that Killy comes across knows of the Net Terminal Genes... so there is a general knowledge that the Netsphere exists.

Basically the following are dream worlds made in the Netsphere that the residents experience. (Just my excuse to put them in the timeframe)

- Halo Graphic Novel

Post-Netsphere Era
Blame - Net Sphere Engineer
A world post-NetSphere, where the Safeguard system and the Governing Agency have disappeared due to Killy's eventual contact with them. Humans have returned and live relatively normal physical lives.
Winged Armor Suzumega
Space Exploration, meaning humans have gotten past the end of the Megastructure, but odd addition in series because Guanas exist again. Possibly somewhat related to the war of flies mentioned in ZEB Noid.
ZEB Noid
Probably far in the future past Net Sphere Engineer and Suzumega. Humans have found the top of the Megastructure and extended exploration into space, but by this time flies have also mutated and evolved (maybe something that happened in a section of the Megastructure).

that is niheis only manga that seems to be in modern setting instead of sci-fi
